We also had our infant son with us, and the room with the second bed/couch as a bit small (as is everything in Japan), but worked. The kitchenette was handy for making formula and coffee, and the small fridge allowed us some room for snacks to keep. We stayed 5 days, and it was a bit tight, but worked for us.
We did have a drunk guy knock on our door one night, thinking it was his room, but that was the only issue we had close to being negative. Certainly not the hotel's fault.

though the hotel should improve their sewage, bad smell from somewhere in the toilet.
